BLAST interface to 16S data
This BLAST implementation searches for significant alignments between your one query sequence and sequences in the 16S rRNA gene database. Upload or copy only one sequence at a time when using this tool. If you would rather classify a batch of many sequences, use the align and classify tools. You will receive a table of hits sorted by taxonomy according to My Taxonomy. Also, you can view all the alignments that BLAST found.
1. Enter your query sequence.
Upload your query as a fasta file:

OR

paste sequence here:

2. Choose your options.
compare query against: whole database     Core Set     Core Set imputed     G2 PhyloChip Probes (Soon...)

only report alignments which exceed: base pairs

maximum number of BLAST hits to display:

penalty for a nucleotide mismatch (-q):
***Note: NCBI default = -3. -1 allows longer alignments to be found.
